Looks to me like you have your cygwin partitions mounted as DOS instead of
UNIX.  In fact, I'm almost positive that is the case.

At your cygwin bash prompt, type 'mount'.  If the flags for your mounts are
not 'binmode', then you're either going to have to reinstall Cygwin and
choose UNIX mode mounts (as per the Cygwin/XFree86 User's Guide
instructions), or you can look at the Cygwin documentation to remount your
Cygwin partitions in UNIX mode.
