The paths were hardcoded for non-crosscompiling. On every place where
such a path (eg. /usr/include/w32api) was used I added a switch
#if CrossCompiling
#define StdIncDir CrossCompileDir/...
#else
#define StdIncDir ...
#endif

I've attached the patch for makedepend.
