Have you tried putting 
setenv "BASH_ENV" 
in your .emacs file?
Have you tried setting BASH_ENV in your 
/etc/profile?

IIRC, when you start a bash shell, it 
prepends /usr/bin to your path- you 
can change that behavior by modifying 
this line in your /etc/profile

PATH="/usr/local/bin:/usr/bin:/bin:/usr/sbin:$PATH"

Just put /cygdrive/c/program\ files/bin

before /usr/bin, and you should get your active perl 
instead of cygwin perl.
