When you use pipes, you lose the mount mode information.  Try running

$ perl -e 'while (<>) {print;}' <~/foo.txt >bar.txt

instead.  For controlling the mode of pipes, read about the "(no)binmode"
option at <http://cygwin.com/cygwin-ug-net/using-cygwinenv.html>.
