Okay, the problem is in quoting in shell scripts, I think.

Here's an example:
#!/usr/bin/bash
curdir=`pwd`
echo $curdir
prodir=`cygpath $USERPROFILE`
echo $prodir
cd $prodir
cd /cygdrive/c/Documents\\\ and\\\ Settings/$USERNAME
pwd
cd $curdir
pwd
