It appears WHAT is still happening?  You left out some important context.

> C:\cygwin      /          system  textmode
> C:\cygwin/bin  /usr/bin   system  textmode
> C:\cygwin/lib  /usr/lib   system  textmode

That's your problem.  Use of autoconf on textmode mounts is very unlikely
to work.  Use a binary mount.
