This is what you get when you're using Cygwin tools from windows shell (CMD).
(Or so I assume.)

When you have issues with execute bit, you are likely looking at shell script.
Try starting it using /bin/sh /path/to/script

Samba's view is very flexible. You just have to know how to cook it :P
