The ISA-tdep.c file contains generic ISA and ABI stuff.
The file ISA/ABI-OS-tdep.c contains OS specific stuff.
GDBARCH has no way of differentiating between an a given ISA's OS variants and consequently select the correct OS specific architecture vector.
(Looking at it another way, the same problem occures with multiple ABIs for a given ISA.)
