I am sure GNU project also offers a solution but as an astrophysicist I use
xmgrace, sm (supermongo), and gnuplot. they all have their respective
strengths and weaknesses, a significant one for sm is it is not free per se,
however chances are your institution already has a license.

ps: I would like to take this opportunity to ask the other people on
the list. Which programs do you use for plotting? Are you happy with the
programs you are using? Are there people who work on developing such
programs?
