What you're trying won't work for two reasons: value-of always returns a string (so your Boolean gets turned into that, which you've no doubt seen), and declaring a variable with element content binds it to a result-tree-fragment. You get around this by using the select attribute, like:

<xsl:variable name="site-alert" select="boolean(/document/content-collection/site-alert)"/>

It is a cool thing to do.
