autoconf and automake when files such as Makefile.am, configure.in, etc.

Unless you are working on the build system, it's pretty much irrelevant. The 
reason it is an option at all is to protect things from breaking for people 
who don't have autoconf, etc. installed, should the timestamps on the files 
get mixed up.
