That's pretty easy if you make separate patches. You can do that with
dpatch(1) or quilt(1).

In my case Cygbuild automates it: the patches are simply put in
CYGWIN-PTCHES/*.patch. I only need to remove the ones that got
integrated into newer releases.

The methodology is "A la Debian Style"
