AFAIK, even 'autoreconf --force' will still use the previously used
version of automake, unless you override this with WANT_AUTOMAKE.

What version of cygport is everyone running here?  Does updating to CVS
HEAD (or 0.3.6-1 from Ports) help or hurt?
