Scrollback working differently?

That is the rxvr default - Windows cmd console does it by default the
way you want.

Well, as you might already guessed: this is a Windows Console thing,
so it has absolutely nothing to do with Cygwin.
Try deleting [HKEY_CURRENT_USER\Console]...
