...did you put it in a script, or try to feed it to 'run.exe' directly? 
It looks like you did the latter.

You need to create a script (say, 'my-launch-nedit.sh') and call run.exe 
on that instead. The sample script I gave will call 'cygpath' on the 
first argument and feed the result to nedit.

Hmm, also, a minor correction:
nedit "$(cygpath -u "$1")" # note added quotes
