never seen before your problem and I am running W7/64 all the time.

$ cygcheck -cd cygwin
Cygwin Package Information
Package              Version
cygwin               1.7.11-1

$ uname -a
CYGWIN_NT-6.1-WOW64 MARCOATZERI 1.7.11(0.260/5/3) 2012-02-24 14:05 i686 
Cygwin

so it could be a XP64 only problem.
Have you eventually multiple copy of cygcheck ?
