Cygwin Git cant' Sync File Based repository

>From windows GIT

[gffurash ~] $ git --version
git version 2.14.2.windows.3
[gffurash ~] $ which git
/mingw64/bin/git
[gffurash ~] $

>From Cygwin GIT

[gffurash ~] $ git --version
git version 2.14.2
[gffurash ~] $ which git
/usr/bin/git
[gffurash ~] $


in each case they're referring to a different root: the former
C:\Progra~1\Git and the latter C:\Cygwin64
