Having issues with newly Cygwin version 3.0 and later..

Have you read the https://cygwin.com/faq/faq.html#faq.using.ssh-pubkey-stops-working and https://cygwin.com/cygwin-ug-net/ntsec.html#ntsec-setuid-overview ?
